You are bang on with the diagnosis, thermostat is definitely the culprit. O2 sensors I'm not 100% sure, I would decat and map out the sensors. Pretty sure that will solve that problem. (Rolf can help there)

Welcome to the E46 first factory issues... The cooling system.. Get the thermostat checked over.. Also iirc billy bob has a SMG pump for sale amongst some other spares.. grab it and keep it..
