Only thing i can think of, when they were reconditioned ther might have been something in them, carbon or because of play on the shaft. I did not see rub marks on casing. If something did go through, the inlet side should also had dame like this of which there is not.That's a lot of damage especially on the exhaust side. did you have something break and go through the turbo?
That was my first though, but looking at the marks it doesn't seem to consistent with running lean. also the exh wheel would normally be light grey/white. you ever look at the wideband sensors? no other signs of running lean?Not sure if running lean would cause this.

You've been very thorough, the exhaust blades being damaged wouldn't cause smoking, unless they out of balance and damaged turbo seals.
I am going to agree with @Bugger here that the Valve Stem Seals could be the main culprit, especially as its a common fault on these motors.
The turbo inlet seals actually do make a stark difference and for the prices they sell for, definately worth adding them to your parts list when reinstalling.
In the case of my old M6. The smoking was pretty shocking to say the least. The Valve Stem Seals that were done by Budler made a massive difference to the initial smoking.
The left over smoke I still believe was due to a leaking rings. But we'll never know now.
You have covered pretty much everything here, with the VSS being the only thing left.
